The Japanese had very good submarines and their torpedoes were superior to anything the rest of the world had , but they couldn't get it through their tiny thick heads to use their Subs to go after commerce shipping instead of solely military ships , the Germans tried time and again to get Japan to join in sinking commerce shipping .

The Japanese didn't have the slightest idea what to do with their subs. Their subs nearly gave away the Pearl Harbor attack, and they never figured out how to attack Allied warships. That said, their I-68 did sink the Yorktown, but that was sheer luck.

That the Japanese submarines preferred to attack Allied warships is normal as they were living the warriors code and fighting is only honorable against other soldiers. That is why they always preferred attacked military targets with their bombers too, only in China they attacked cities and civilian installations as the military was not present in the normal way.
